I have Paired reads from SOLiD (50bp + 35bp) which i would like to use in order to make better gene calling of a filamentous fungi.
However when mapping with SHRIMP I'm unsure whether i should use the paired information in the alignment or not. Do you have any experience with this?

I would always use the pairedness information if available.
