Hi,
I have several sets of illumina pair-end RNAseq data (obtained from different tissues of the same species), so I think those data are used for creating intron hints with tophat.
According to the wiki page(http://bioinf.uni-greifswald.de/bioinf/ ... seq.Tophat) and this topic(http://bioinf.uni-greifswald.de/bioinf/ ... dHintsfile), it was mentioned that merging bam files before creating hints is recommended.
My question is that at which step I merge bam files.

You can for example merge the bam files right after the alignment step.
