I was wondering how Augustus prediction handles situations were more than one
methionine is present near the "start" of a protein. How does it evaluate
which one is the proper one, based on codon usage or first one serves first ?

It's not first one serves first. AUGUSTUS has a model for gene start regions. I would't call it codon usage, rather sequence content. Maybe Mario will further comment on this.
