It is possible to run autoAug.pl with a Sun Grid Engine, which distributes parts of autoAug.pl to several single CPU slots.
optimize_augustus.pl, which is called by autoAug.pl can be run on several CPUs, but you'd need to call it outside of autoAug.pl, or alter the call in the autoAug.pl script.
