W.r.t my above question, can I just concatenate the two hints files and supply the file to Augustus or do I need to process them further? Thank you.

It depends on what you want to achieve. If you think that ESTs are more reliable than protein hints, then you should assign a higher priority to the ESTs, yes (that means a higher number). The hint priority determines which hint will be used in case of a contradiction between the hint types.
In general: concatenating different hints files is ok, yes.
