I have hints derived from ESTs and protein alignments. Looks like the default priority is 4 for both. Could you please tell me if I should be using higher priority for ESTs? Thank you.

It depends on what you want to achieve. If you think that ESTs are more reliable than protein hints, then you should assign a higher priority to the ESTs, yes (that means a higher number). The hint priority determines which hint will be used in case of a contradiction between the hint types.
In general: concatenating different hints files is ok, yes.
